The first distinction to hold in view is methodological and metaphysical naturalism: The first limits a research method; the second asserts that reality contains nothing beyond nature. This is not a preliminary definition to be memorized in isolation. It is the point at which an otherwise plausible objection either becomes exact or is shown to trade upon two different meanings.

Natural science studies mobile and measurable being under experimentally accessible aspects. It identifies regularities, models structures and tests predictions. Metaphysics studies being as being, act and potency, cause, unity, truth and dependence. The two disciplines overlap in their objects but differ formally in the questions they ask. A chemical account of combustion does not replace the metaphysical distinction between actuality and potency; metaphysics does not calculate reaction rates.

Conflict arises when a method is expanded into an ontology without argument. Methodological naturalism can be appropriate within an experiment: the investigator seeks natural causes proportionate to the phenomenon. Metaphysical naturalism adds that only natural entities exist. That conclusion is not an experimental result, because no experiment can survey every mode of being or establish that only what its instruments measure is real.

The God of classical theism is not a hypothesis inserted to compete with a scientific explanation. When science explains a planetary orbit through gravity, it has not made the first cause unnecessary; it has described one created order whose existence, powers and intelligibility still require metaphysical grounding. Conversely, invoking God should never excuse the refusal to investigate proximate causes. Divine causality makes created causality real rather than replacing it.

Quantum physics, cosmology and evolution can refine the empirical premises from which philosophical reflection begins, but they do not repeal first principles. A quantum state is actual in some respect and potential in others; a law-governed probability space is an intelligible structure; an evolving organism possesses powers and ends. The precise metaphysical interpretation of a theory can be disputed, yet the theory is articulated only through the same rational norms that ontology examines.

Deeper analysis and consequences

Natural science abstracts aspects of physical reality that can be observed, measured, modelled and experimentally tested. Its methods are extraordinarily powerful precisely because they restrict the questions asked. A chemical equation does not state whether the substances’ existence is received; a cosmological model does not determine whether the whole physical order has a first cause in esse.

Methodological naturalism can be a prudent rule within science: seek natural secondary causes for natural effects. Metaphysical naturalism is a universal claim that only physical reality exists. The latter does not follow from the former. A metal detector’s success in finding metal does not prove that only metallic things exist; an instrument’s scope cannot determine the whole ontology.

Metaphysics also needs discipline. It must not fill temporary empirical gaps with divine intervention or use obsolete scientific examples as premises. The five ways are strongest when formulated at the level of change, causal dependence, contingency and finality common to any successful physical theory. Scientific discoveries can clarify which natural processes instantiate those structures.

The unity of truth excludes genuine contradiction between a demonstrated fact and a true metaphysical or revealed conclusion. Apparent conflicts require examination of the evidence, interpretation and level of authority. Both scientists and theologians can overstate claims. The proper response is not a negotiated double truth but more exact reasoning.

Reply. Metaphysics seeks necessary structures and grounds rather than novel measurements. It is tested by coherence, explanatory necessity and whether denial can account for the phenomena it presupposes.

Science has repeatedly displaced supernatural explanations

Objection. God is a shrinking hypothesis.

Reply. The God of classical theism is not a proximate mechanism competing with weather or biology. Replacing a mistaken secondary explanation does not touch the cause of being and order.

Quantum physics refutes classical metaphysics

Objection. Classical categories assume determinism and particles.

Reply. Act, potency, causality and substance are more general than one physical model. Indeterminacy, fields and relational structures still involve actuality, possibility and intelligible order.
